Stortford went ahead when Dave Collis' 25-yard free kick went over the wall and into the corner. Three minutes later, Roy Essandoh nodded home a corner at the near post to make it 2-0 to Stortford.
However, Dover battled back with James Dryden scooping home from a free kick in injury time in the first half, and Dryden equalised after shooting home from a right wing cross on 57 minutes.
Stortford's winner came on 75 minutes when Richard Howell chased down the ball and his cross from the by-line was turned in by the unmarked Danny Morgan.
