The midfielder was called into George Burley's squad today along with Watford's Don Cowie following the withdrawal of Darren Fletcher and Alan Hutton, the Scottish FA have confirmed.
Hughes, 26, will now fly out from Glasgow today with the rest of the squad for the match which takes place on Saturday at the Nissan Stadium in Yokohama. Kick-off is 7.20pm local time.
Hughes has yet to make his international debut, although he did play for Scotland's A team against Northern Ireland A in May.
